Software downloaded under OS 9 does not work.

Hi

I downloaded several tar and gz files under OS 9 before installing OS X. Unstuffing and installing them never worked and caused some sub-system to not work until I rebooted. Is there a requirement that only allows downloads to be unstuffed (expanded gz and/or tar)when they have been downloaded under OS X?
