Font Book Help

I am a graphic designer and I have probably a kabillion fonts. In font book I have made several different folders to organize the different fonts I have. Then I went through and disabled the folders that I wont be using right now and only enabled 2 folders. When I go into my applications, however, all the fonts show up including ones that are in folders in FONT BOOK that are turned off. Its making my applications nuts to have all these fonts turned on, and I thought I had disabled them. What am I missing?

i've also found that Linotype Fontexplorer X (look on Linotypes site) does a brilliant job, will activate fonts if a program needs a deactivated one, will sort and organsie very neatly, and is, best of all,

FREE!

Font Book, as any designer who has spent enough time with it will tell you, is shite. it's just not up to scratch yet.
