Cool systems fonts interacting

I just started using Linotype's sweet new Font Explorer. I have 2767 fonts with 2688 active. I'm getting wierd characters when I visit some sites. Does anyone know which fonts I should deactivate to stop this?
Also, when using Font Explorer, what does it mean when certain font family suitcases are shown in red?

Hey,

I don't know much about fontexplorer, but I've had a weird character problem in the past and removed helvetica fractions from my comp to rectify this.
