You should save the messages in a custom saved folder. I think the messages in the INBOX will be blown away on a POP account.

Plus if your Mail application is slowing because of to much saved email the you can reindex the Mail Boxes by quiting Mail, open /Applications/Utilities/Terminal and put in the command:

sqlite3 ~/Library/Mail/Envelope\ Index vacuum index;

Then hit the return button and wait for the next prompt in Terminal appear and it is finished. It may take a minutes but this will reindex your saved email boxes to speed up Mail.
