MacTheRipper and/or Handbrake Subtitle Question

Hello.

I use MacTheRipper to rip DVDs on my Macbook. I usually do a main feature extraction. I recently did this to a movie that has subtitles in it for a foreign language (these are one's that are in the original film, not the one's added to a DVD). After converting the ripped file to MP4 and viewing it in iTunes, the subtitles have not transferred. Why is this? Is this due to MacTheRipper or Handbrake (which I used to convert the Vid file to MP4)? Both? What can I do to get it with the subtitles included?
