I'm using OSX Panther 10.3.9
I've downloaded MacTheRipper 2.6.6 three times over the past 2 months. After using it a few times it just disappears. The alias in the dock has a question mark over it, the program itself - stored in the applications folder - gives a 'do you want to fix the alias' response if you click it.
I'm not new to mac, and have never seen this disappearing act before. What's happening?

You will get those question mark icons in the dock if the program is missing / deleted. Are you accidently deleting the program?

Like I said, I'm a long time mac user, and I've never had a problem with a'missing' program unless I actually go in and physically delete it. Definitely didn't do it 3 times with MacTheRipper 2.6.6.
I wonder if the system or security upgrade has something to do with it. The last thing I did last night was to click on the upgrades for about 5 items... system, security, and everything else that was recommended. Is there any possibility a system upgrade renders MacTheRipper unuseable?
I'm all the way up to date on my software, and I haven't had any problems with Mac The Ripper for backing up my dvd's. Where is your MacTheRipper program located right now, I would suggest moving it into the /Applications folder, and also try putting it in the /Shared folder to see if you get the same problems.
