Have you done any updates recently? Go into your Console and look at the logs to see if you can find any indication of what is happening.

Since you only want to move the Mail and not the entire user account you can basically go to the Library/Mail and Mail Downloads and drag them to the new install. Also go into the pref folder and get com.apple.mail.plist so you don't have to reenter all your info.

You said the folders are on the desktop but are they from the same volume/partition? Does this happen with any other files or just the scanned images in that folder? Are these images a specific Canon format or jpg? It's possible your finder.plist is corrupted. You could move it to the desktop...

Holding down the Command key while dragging will move rather than copy the file. Holding Option key makes a copy regardless of where you are dragging.
