Not sure about the waking from sleep thing, but re not finding the startup folder: Go to -> System Preferences -> System / Startup Disk and make sure your startup disk's OS X is selected. Maybe you could also do some checking with a File System Check in Single User Mode...

Try the freeware OnyX (can be found on versiontracker.com) and delete all the caches, etc. (Check the documentation/help first!) OnyX solved a problem or two I'd run into - even though it made absolutely no sense at all that it did solve them... Technology! ;-) patrice...

To startup from the CD: power on your computer, and *immediately* after you have heard the startup chime, insert the CD into your drive and press the C key on your keyboard (hold it down until you can see OS X actually starting) - OS X will then load from the CD-ROM. Hope this helps...
