audio in iMovie

When recording a video in iMovie using the iSight in my intel iMac, I get acceptable video but the audio comes only from one speaker. I use an MBox Mini as an external sound card sending my voice into it thru a Shure Mic. The voice actually sounds good but its only 1 channel. Curiously, the music I've added from both iTunes & Garageband play from both speakers, only the voice recorded when using the iSight is 1 channel.

I am using an intel Imac w/4GB Ram, an external FW800 drive, the MBox Mini and Pro Tools. I get 2 channel audio in Pro Tools and Garageband but only 1 channel in Photo Booth & iMovie. I have built several videos in iMovie'08 with great success, but never until now, with video recorded with iSight in iMovie. This is the first video in iMovie'09 which I upgraded from '08. I recently purchased Quick Time Pro to export my videos to the web as a Podcast, and I really need this to work properly.

I only discovered today that i can record into QTPro and I'll investigate that next. Today a Genius @ the local apple Store basically said "I don't know, strip everything off and bring it in" but I'd rather not. I figure I can troubleshoot this if I'm given some good advice/direction. Is there any workaround? Do I have to record in iMovie? Another program?

I've worked hard to get up to speed with this project, and I want to get going with it finally, but I just don't see how to proceed.
