iTunes eating/deleting my music!! Help!

OK... Here's the problem. After problems with 10.3.2 I reinitialized my drive and reinstalled 10.3 stock. I redid my entire iTunes Library, copying files back off my iPod and creating a new Library without ratings or any of that metadata. I then proceeded to Auto-Sync my iPod (3G).

Everything was good.

Then I noticed that when I created On-The-Go Playlists on my iPod, when their contents synched ("sunked"? lol) back to the main machine... random songs on them were not correct. For example, I'd put three Tool songs: [bParabol, Forty Six & 2, and Reflection[/b]; two Solar Twins songs: Puppet, Nightfall; and two Enigma songs: Beyond the Invisible & Push the Limits. When I synch back, the "On-The-Go #(x)" would have two of the Tool songs, only one of the Enigma, and both Solar Twins. Replacing those two missing songs would be completely unrelated ones... different artist, different album, different song title. In this case, "Reflection" was replaced by some obscure dance track, and "Push the Limits" was for some reason replaced by a Lacuna Coil song.

Now, I love my iPod, but I don't want it deciding my music for me I did a Restore on the iPod just to be safe, and everything SEEMED to work after that. Playlists kept the correct songs, etc.

But over the past few days, I've been going through and listening to songs, and... they're not there. They're not even on the hard drive. "Reflection" is gone, among others.

I did a bit of troubleshooting, but I'm really quite lost. Songs are just disappearing left and right, not only from the hard drive but from the iTunes library as well (not even an indication that they were ever there-- no exclamation point, nothing). Of course it's difficult to determine how many are gone because, well, they're not there! If I could count up the ones with an exclamation mark next to them, that'd be different...

All I can come up with for similarities between the missing tracks (so far it looks like there have been about 30 so far) is that they are all songs I had ripped from CDs (128k AAC), all rated five-stars, and all of these songs MAY have been added to On-The-Go playlists, though I actually don't believe some of them have been... at least, not for a long time...

Basically, I'm missing my favorite, most essential and most frequently-listened-to tracks... but not all of them. Just completely random ones. And iTunes has no record of them ever having existed. They're not on the HD. They're not on the iPod. It's making me CRAZY!

But how can the iPod, no matter how screwed up it gets, delete songs on its host machine? I thought the link only worked from the host to the iPod?

Does anyone have a clue what's going on? I could just rerip every single one of my CDs (as it seems like I can't know for sure which ones are missing unless I go through and look at every single album and compare it to the album cover itself) but that's a HUGE waste of time (I've got 10 GB of music!)...
 
First off. don't auto sync. Try manual sync instead. And you're sure the music isn't on the hard drive, just not in your iTunes folder?
And the songs aren't in your iPod library, just removed from the playlist when you went to On The Go?
