I have 2 nearly identical servers. When I log on to one as the top administrator, it takes only 10-15 seconds for the login to complete and the desktop to appear. Both servers used to be this way. About a month ago, after a weekend power failure that lasted longer than the UPS, both machines went down. Since then, the other server takes over a minute for the desktop to come up. Any ideas what is going on in that time?
 
Try checking the console logs: go into /Applications/Utilities and run Console. See if there is anything happening during this time. I had a similar problem on my iMac once, which I narrowed down to a bad Wacom driver using the console.
