menu behavior in X11 application

I'm running an X windows application (ARB, a molecular biology database tool) in OS X that generally works well. But I'm having problems with window sizing and placement. First, the default window size is too large and ends up off the screen. I can resize it into the window using the maximize button, but since this program spawns plenty of windows, it would be nice to reduce the maximum window size. The program itself offers no geometry options, so I'm hoping there's some way to handle this with the window manager.

Second, when I do have an appropriately sized window, if I click on the menu bar in the application, certain menu boxes extend beyond the frame of the main application window. The application window then automatically shifts down a bit, just enough to tick me off by hiding the scroll bars and forcing me to adjust the window position. Interestingly, after this happens the first time and I readjust the window, it doesn't seem to happen again (for that same window) -- I can open menu items and they stay within the bounds of the application window.

Any thoughts here? Are these quartz-specific issues that I could sidestep with another window manager? Or can I adjust window size/location preferences? Or am I just out of luck?
