Package Maker 3.0.4 won't see all files

I'm trying to build a package with Package Maker 3.0.4. I've done this on previous versions, and it worked fine. When I try this time, though, pointing the contents at the folder where my package lives, it only sees 20 of the 30 files in the binaries directory. This is about to drive my batty. I can't see why it stops where it does. Is this a known problem? I can't turn up anything like it by Googling.
