Update Problem: If Apps are moved Updater does not find them...

Hi,
I don't know if this has been discussed before.
Mor my Convenience I have different subfolders in my applications folder and when I updated the system to 10.1.2 those applications don't get updated. Instead the installer places folders called for instance "mail" into the application folder. Those folders are no packages, just folder with some of the contents that the mail.app has...
Any suggestions ?
am I not supposed to move the applications into different folders ?
 
While most all apps will run outside the Application folder, the programmers writing the updaters are not as savvy as they used to be in the pre OS X days.
We were spoiled back then and can only ask Apple to have their 'nix and immigrated x86 programmers to 'pay more attention' to details.
At least we can still move our apps, rename them, etc. which the same cannot be said of 99.9% of Windows applications. They still use letters to distinguish their drives too:D
 
This is still extremely annoying. And here Apple touts how you can just drag and drop an application to install it (but if you don't drag and drop it where we want, you can't update it!).

I resorted to making the original applications invisible and having links to them from where I really want them.
