It's ok, I've worked it out. For anyone who knows what I'm talking about or has the same problem, all you have to do is put .app on the end of the folder and the problem is solved.

Grab hold of the window that you want to move, then hit ctrl-# (whichever space you want to move to), let go of the window. The window should now be in the new space.
