There's a command line application for adding chapter markers to podcasts available at:
http://homepage.mac.com/applepodcast/podcasts/Resources/static/podcast_chapter_tool_beta.dmg
It basically takes a .m4a audio file and an xml file and generates a .m4b audio file (i.e. an audio file that can have chapter markers, etc).
Try it out, if you haven't already - lots of fun (disappointing that it can't be used on other formats though esp. Audible's .aa format).
