Contents of specific Mail folders gone

This is a Mail issue.
All the messages in a specific Mail folder are no longer visible in the folder or any of its sub folders. (The hierarchy goes down to 5 levels and totals 75 sub folders).

However they all still exist in User/Library/Mail/Mailboxes.

They do not exist in Time Machine, although everything else on my Macbookpro (Mail v.4.5 (1084), OSX 10.6.8) does exist. TimeMachine only shows my Mail backup from this morning, which is after this problem manifested.

Last time I used these folders was Friday October 7th, when they were all populated.

Can you tell me how I get these messages out of 'Finder' and back into Mail?

Are you using IMAP, POP or Exchange? Are These email folders are stored in your Mac or on a server?
