This really might end up being as easy as you mentioned using the disk utility, but I have little experience with it.
I do apologize, I think my question is unclear because I am a little unclear myself as to what I am supposed to ask. Truthfully, I am doing second-hand research for my boss/director; and unfortunately, these are all the instructions that he provided me over the weekend. I may need to inquire more about the details on Monday.

General instructions:
• CDs should be burned on OS X and Windows platforms.
• OS X folder prefs should be set so that files will be visible and clickable in OS 9.
• All files should be locked.
Format on Windows platform: alphabetical
Format on Macintosh platform: Files can be listed alphabetically
