Do I have to use the Home folder?

I installed 10.2 on one partition and all my work files installed on an another partition. Will this cause any problems with the OS? Do I have to put files in the home folder or can I ignore it all together?

Also on that partition I have two folder put there by the OS. One is the Desktop Folder and the other is called Temporary Items. Can I toss these away?
 
Generally it shouldn't be a problem; the purpose of the Home folder is to give users on shared systems a private place to keep their files, where they cannot be seen by other users unless access is granted. As long as you're not sharing your mac with other users or sharing its resources over a network you won't even have to think about it.

As for the two files you mentioned, don't bother deleting them ... they'll only come back again!
 
If you get any problems with privileges on the second partition, just "get info" on the partition and under "Ownership & Permission" check the "Ignore privileges on this volume".
