Exporting in QT loses transitions???

Hi,
I have a QT movie clip with the following specs:
Size: 640 X 480
Format: Photo-JPEG 640 X 480 Millions
Cross Fade, AAC Stereo 44 kHz

FPS: 30
Data Size: 4.96MB
Data Rate: 465.70kbs/s
Dur: 1:30 mins

I am tring to keep it under 5MB for email attachement and convert to MPEG-4 and WMV (I have flip4Mac to do this). Neither formats when exported from QT Pro keep my transitions. Why is this???
