Finder Won't Stay Clean

I understand that after arranging icons in a finder window, and closing it, that the icons will stay there (theoretically forever more).
This works for every folder (as far as I can tell ) except the hard drive root. Everytime I login in, the folders are a mess, so I click 'Clean Up' and they clean up. I close the window, reopen, it looks fine. But the next time I login (or change users and change back again) the folders are a mess.

Call me a neat freak, but this is driving me nuts! How can I Clean Up for good?

Under the view menu, in the Finder, go to show view options, you can select snap to grid, or any other way to keep your icons orderly. I am the same way, and keep most windows Snap To Grid.
