On MacOS X Server Beta, my Applications folder disappears completely, and if I manage to navigate to it, appears completely empty. This is on a virgin install logged in as admin. If I boot into OS9, I can see that the folder is in fact still there (on my OSX volume), but it just disappears under OSX.
