App is non functional from botched wireless download from App store

I downloaded the New York Times App from the Apple App store wirelessly and it stalled and had to initiate another download. Now my icons behave strangely and there appears to be two missing icons - spaces for icons where icons cannot be placed. Is there anyway of correcting this issue?

I would try these in order and see if any of them fixes the problem.
Logout and back into your account.
Reboot your Mac.
Reboot into Safe Mode.
Reboot from the Installation DVD to run Repair Disk with DU. Then reboot and run repair Permissions.
If none of those work for you, run some basic OS X troubleshooting.

I don't think a botched download would affect your system in any way. At least I don't think one would. I've had quite a bit of downloads that were interrupted and none of them affected my system. I just re-downloaded them until I had all the files for installing.
Maybe the app doesn't support OS X 10.4.6?
 
I have the same app on my iTouch. It is a nice little app BUT it has its bugs. It has crashed my iTouch several times.

Try rebooting the iTouch.

1. Hold home and on/off switch for several seconds.
2. Sweep to off
3. Put it back on by holding on/off switch several seconds.
