Disk Utility Repair Permissions errors

When running the Repair Permissions tool in Disk Utility (10.2.3), I get a permissions error that won't go away. I've run the repair tool, and it is always there, and I've booted from the 10.2 install CD and run the tool, with no luck. Here is what is reported:

2003-01-03 00:28:19 -0800 - Verification of privileges has started
We are using special permissions for the file or directory ./System/Library/Filesystems/hfs.fs/hfs.util. New permissions are 33261
Group differs on ./private/var/run/utmp, should be 0, group is 1

The "special permissions" error it the one I'm most concerned about.

What are these permissions errors, and why can't I fix them?
 
It's a problem with the permissions repair process, these items always show up, Apple says to ignore these particular entries. It's not affecting anything (supposedly) :)
 
what if Disk First Aid wont let you repair premissions. (buttons greyed out) What does apple say about that?

You won't get a choice to repair permissions on a disk or partition that does not have OS X system installed
