I was having the same problems, logged in as root. I found the problem to be the invisible files. I just could'nt delete them. For example AppleWorks 6.2... I gave up and deleted the files when started up uner MacOS 9.1
I don't really know what to do, the only adive I can give is to do it in...

the files are not locked. the problem dissapeared after update to 10.0.4 though. still cant delete files inside invisible folders? special command there?
My absolute Favorites are: TinkerTool and XMorph.
TinkerTool will let you set different options such as finder options, dock options, fonts and terminal transparency.

XMorph will VERY easely let you change themes...
On that particular subject: I've had problems with file permissions even as root user! Sometimes I need to boot OS 9 to delete the files I want... weird!?
Sorry to say I've had the same problem with 10.0.3. The only difference was that I had OS 9 on a second partition. I can only tell you what I did after counless attempts to avert it:

I could understand Apple's attitude if the TiBook was an old model - you can't please evryone. But the TiBook is a new machine, built at a time when OS X Public Beta was out already by a long shot.
That is not the way to keep customers happy.
From what I can see, more than half of the REAL problems posted here are not known at Apple initially. God bless us all for trying. :)
