I have Mail.app included in my list of Login Items in Accounts Preferences and have checked the box to Hide. But whenever I start up my eMac, the Message Viewer appears anyway, though it is not "in focus". I also have Activity Monitor selected to Hide, which it actually does. What gives?

It's easy. First apply Edit mode to Top Sites, then from the Address Bar drag the URL of the site you want to add to what ever place you want it to occupy in Top Sites. Pin it in place, click on Done, and... you're done!

Also, how close to your Mac are you placing the phone? Bluetooth is not extremely powerful so position/distance make a huge difference in speed, you'll want a direct line of sight.
