Disk Utility Permissions

Ive been confused about this for some time and I thought now was better than ever to ask.

Everytime I verify and repair my disk permissions i allways get.

We are using special permissions for the file or directory ./Library/ColorSync/Profiles/Displays. New permissions are 16893
We are using special permissions for the file or directory ./Library/ColorSync/Profiles. New permissions are 16893
We are using special permissions for the file or directory ./System/Library/Filesystems/cd9660.fs/cd9660.util. New permissions are 33261
We are using a special uid for the file or directory ./private/var/at/jobs. New uid is 1
We are using a special uid for the file or directory ./private/var/at/spool. New uid is 1
The privileges have been verified or repaired on the selected volume

Permissions verification complete"

It used to just be four that I had to repair but now I get

"We are using special permissions for the file or directory ./System/Library/Filesystems/cd9660.fs/cd9660.util. New permissions are 33261"

The 'file system' thing worrys me abit

Is there anyway to prevent these permissions messing up? what is actually wrong when there is a problem with a permission? what are permissions?, what are the permissions that I have quoted used for and what it the difference between verifying and repairing, seems like it does the same thing to me.

It just seems that it disk utility never actually repairs anything

Which Version of OS X are you using? I ask this because there was a flaw in the Disk Utility Re[air Permissions functions in 10.3.x that would cause what you are seeing. Apple seemed to fix it in 10.4.x.
