That's strange that the message comes when you do a permissions verify, because verifying permissions does not check the disk's catalog/volume header.

Are you sure you didn't run "Verify Disk," and not "Verify Permissions"?

Also, when running a "Verify Disk", you should be booted from a disk other than your internal hard drive. You cannot accurately repair or verify the disk health (i.e., "Repair Disk" or "Verify Disk") while booted from the disk you're trying to repair. You can boot from your OS X Install/Restore CD/DVD and perform this procedure for better results.

This does not hold for a Permissions verify and/or repair, though -- to verify or repair permissions, it is perfectly safe to be booted from the disk you're trying to verify and/or repair permissions on.
