I’ve got a new Macbook Pro with 10.7.3.
As I used migration I might have imported some incompatible 10.6.8 items thus starting with a lot of trouble.
I could eliminate most of them but one:
Defining login items in System Preferences is impossible - I add them, on the next look they are gone.
I tried it with Tinker Tool - same result.

Any ideas?

You can help if you would give more details, such as examples of which software you need in login items. There's other, simpler methods for adding items to the login items list:
You can open that software, and right click on the app's dock icon, then choose Options, then click on Open at Login.
Or, open the login items window, and simply drag and drop that app or other file on the login items list.

If you are still concerned about compatibility, then you may need to reinstall Lion, which, as part of the Lion install process, can quarantine apps that will not work in Lion. You should also check on every older app that you have, double-checking for Lion compatibility, where most apps will have that information listed at the app's web site.
Or, you can list some apps that you really need to use, and someone here will know if that app can work in Lion.

Already done.

And ... when I start the mentioned programs they quit silently after a couple of minutes.

Audio Hijack Pro 2.10.3 tells:

Audio Hijack Pro needs to fix timers to run properly, by making Schedule Helper a Login Item.

After the required restart the login windows in System Prefs is still empty.

SlidePad appears to be abandoned.
Maybe SideWriter will do what you need.

Can you respond with more than a 2-word comment?
"didn't help" doesn't describe what you tried, or what happened when you tried.
For example, when you drag an app to the Login items window, does that item appear in the list at that time?
How do you test to check that item actually does start as a login item?
(hint - log out, then log back in :D ) After that logout/login, does that item still appear in the login items list? Are there ANY items in the login items list?

Now, assuming that the login items list appears to clear itself on a simple restart, then perhaps the ownership of your user folder needs to be reset. Here's one way to do that:
Open your Terminal.
Type "sudo chown -R username /Users/username"
Don't type the quotes, watch the spaces, and don't forget the -R is a capital - and press enter to run the command. Terminal will ask you to enter your admin password. You will NOT see any characters appear as you type the password, so just type it, then press enter.
When the prompt returns, quit the terminal.
Next step - Restart your Mac!
Now, try to add an app to your login items list, then check to see if that item stays in the list after a logout/login. For this test, try a completely different app that you haven't tried. TextEdit would be a good one to try for the test.

I quoted your proposal, which didn't help.
What more could I say?,-)

Finally, the 3rd OS installation seems to throw the correct files on my harddisk.

I will keep your other proposals for future (hopefully not needed) cases.
