Machine not able to shut down or log out all the way

I go to shut down my machine through the apple menu, and it hasn't been shutting down all the way.

The icons on my desktop and my menu bar goes away like its getting ready to shut down, but the dock remains. It looks like something is holding up the shutting down process.

I tried to shut down just now, all of my running applications closed, and after about 6 minutes, it hasn't shut down. I clicked on the finder icon in my dock and all of my desktop icons and my menu bar came back, as if it was never trying to shut down. After about one minute after that, I get a notice saying Firefox failed to quit... I get that notice every now and then after shutting down hasn't worked, but it isn't always the same program. The last couple of times it has been Finder, Cyberduck, and Firefox.

My goal is to be able to shut down. This also happens while trying to log out.

2x2.8 Quad Core Intel Xeon
 
Try the shutdown one more time and when it refuses immediately launch /Applications/Utilities/Console and see in the logs (almost at the bottom of the log) what is holding up the shutdown procedure.
