missing dock apps??

I am having some weird issues... Logged in to my laptop last night and saw a question mark over Safari, and I couldn't open it. Did some googling, ran "repair disk permissions" in disk utility, restarted my computer and now I have question marks instead of icons for Safari, Mail and Preview. It looks like there was quite a bit to repair when I ran it, but it didn't *look* like it was repairing Safari, Mail or Preview.

I know that the question marks mean that the application is missing (and they are indeed missing when I go into the applications folder, and there seem to be several other apps missing, but I am not sure what, I just see lots of blank spaces where apps used to be.) I know for a fact that I did not go and delete these apps, I was using safari all day Sunday, then it was gone when I tried to use it last night.

I am just at a loss for what to do now. I have firefox installed, so am still able to get online using that. Any suggestions??
 
Did you, perhaps at one point, move any applications out of the Applications folder, or perhaps move them into subfolders?

The reason I ask is that Apple's updaters expect the applications to be located in /Applications. If you, say, move Safari and Mail into a sub-folder called "Internet Applications", then any updating process (Software Update, etc.) that affects Safari and/or Mail will fail -- you will have a "half-updated" application located in /Applications, and it will not work anymore.
 
Eldiablo---I think she can go into time machine a day or two before this happened and find the real apps. - select each one at a time and click on restore down at bottom of screen and it will put them back to proper usage. I.e. in the apps. on the hd.; Then make an alias of each and drag to the dock and they should work. Hope I have been of some help here!
