Proxies are Confusing

I'm spending the semester abroad in Japan, and the university network requires me to setup a proxy address. There is no wireless on campus, I am using a LAN cable to connect to the internet.
I input the address in System Preferences, but I still couldn't connect to the network. I then put the proxy address directly into the Firefox preferences, and now I can get online using Firefox. I can't, however, get AIM and Skype (and other internet-related apps) to connect. How can I fix this? I want to be able to contact friends and family back home!
 
I believe that AIM and Skype each have their own preference section for setting proxy settings. Have you tried setting the correct proxy settings in each of those apps?
