The preferences to some of my programmes keep becoming corrupt or rather the preferences revert to the default settings. Sometimes I notice that some of the file types in the user/library/preferences folder have changed or are no longer recognised. I run Disk Utility program and select repair permissions but this doesn't resolve/repair the problem -- I am beginning to wonder if its not Disk Utility that is actually corrupting my files! Please help.

Try booting from your OS install CD and running a "Repair Disk" from within Disk Utility (look in the "Installer" menu when the CD boots and the menubar appears).
It could be that there's minor damage to the hard drive (data-wise) and that's preventing a good, clean preference file from being written.
