What is the role of file's siganature?

It depends are you talking about the signatures in Mail or are you talking about the new signature that you can use by using your Preview application?

I think this is about application signing.
This is a requirement for apps that are available at the App Store, and those supported through Gatekeeper in Mountain Lion.
The "signature" is simply a method to help you understand that you need to be sure about the source of the files or apps that you want to use. It's an enhancement to the file quarantine system that OS X has used since 10.5

Make sure that the "utility" that you are using to "clean up" your Mac is fully up-to-date, so that it knows what to do (and not do) with those signed files and apps.
